You can follow modmii and install all these files, but it will not affect any current issues, as every program running on the console uses only ONE system file at a time, and all the others are not conflicting, not in memory, not used at all.
when you are in USBLoaderGX, it uses either the slot249 or the slot58 (based on the setting you set). all the other slots are as useful as not having them installed.

so, if you have an issue, it's either the current IOS, or your setting (loader setting) or your hardware (hdd, partition format, files etc.)

What I don't understand is : what is wrong now ?
you said you don't have any error message anymore, and all seems to work fine except ... you don't have any game on the hard drive to be listed in the loader.
maybe you should add games to see if it works?
what's the current issue? I didn't catch it, sorry.
Maybe try a reset settings (settings > reset) ? you'll probably have to set the loader's IOS back to 58 after the reset or your HDD will not be recognized again. but that's the only thing you need to change along with the gamecube mode (nintendont I guess?).

Also, about your "other files" I might have miss it too. No idea what you are talking about.
I tried to re-read your messages but still didn't see which files you meant.

I see you mentioned that you don't know what to do now that you have an empty hdd.
you created a single partition ? or multiple partitions? (either choice are fine, I just want to know in case it could be a problem with the format)
format the drive in FAT32 with 32k/cluster (usually, people are using GuiFormat / FAT32Format)

once the partition is created, use Wii Backup Manager to put a Wii game on it (if you have a Wii ISO on your computer), or just plug the drive in the console, launch USBLoaderGX and insert a game disc. choose "install" to dump/copy the disc to HDD.

if you need help how to use WiiBackupManager, I'll copy/paste another of my message posted somewhere in this forum.

I pretty much gave up on the HDD and decided to just buy a 128GB thumb drive instead in hopes that would work better. I also put all my homebrew on it and it seemed to show it so it's working...

well, it was. Now the f*cking thumb drive won't show up either and it's doing that freezing sh*t again. I was even able to get a GCN game working before(no wii games showed up yet but I just moved a wii ISO to my root so maybe that's why but i'll deal with that later..) right now I just want to know why it's doing this. Can USB loader GX only run on an SD card or something? i'll edit my post if anything new comes up..

EDIT: Ok everything seems to work now after putting it on a thumb drive instead. The only issue now(and it's not a terrible large issue but some info on this would be appreciated.) it says something about needing the nintendont loader path in order to play GCN games. I put the nintendont folder in the apps folder on the thumb drive, and it doesn't want to see it. But when the SD card is inserted it seems to be fine? can Nintendont only work on SD or something?

I should also mention when choosing USB mode from nintendont and loading the GCN games there they seem to work fine. Just not in USB loader GX.. which is a little annoying but i'll live lol.

It just kinda sucks my HDD didn't work, and i'm pretty sure for whatever reason mine is just not going to work but oh well 128gigs should suffice for backups..

Should I try resorting those other files I tried modifing?(the ones I mentioned before specifically IOS236 and the cIOSX rev21) to whatever they were before? just wondering if it will cause issues as I don't want any problems in the future..

Another thing where can I get channel shortcuts for USBGX and nintendont? I had some I was using but I just had a black screen.
